The FBI and Guard will want to speak with him, but once they figure out the jamming was unintentional, he won't face any consequences.

That said, the FBI will want to detain all of the mecha units. What they can do is appropriate some of the Mech Engineering Dept facilities to research the mechas and work alongside Eugen (and the other pilots), but they won't want him working independent of them.
